I have one hive with two supers and getting ready to add the third and one hive with one and adding two. trying to just extract just once.
should I just remove the full supers? or put the new ones above the full ones or below the full ones.

Both ways will work. If you have SHB I would not leave and capped supers on the hive. You might loose them.
In the old days we would stack new under old until we were ready to extract, hopefully before winter. No worries back then.
