it seems when they are used there are lot of staple leg showing.. should i be favoring one side when i do the side staple? see pictures..

I don't worry about it. I use a shot of glue before I nail them. The only thing I worry about is not shooting a finger.

Yes, favor one side, otherwise it can be a hassle putting in the foundation. I prefer staples over nails.

ditto the glue. sometimes i forget, but the staples with the glue will hold up to about anything. i sure wouldn't redo those staples that ended up in the groove. just work around them. the bees will fix it if you have to mess up a little corner of foundation.
