Treat the clusters just like you would a swarm because that is pretty much what they are at this point. Scrape, shake, brush them in, whatever you need to do and look for a queen. Cage her!

Well I wanted to close this thread out. Went back the following day to scrape off the clusters and they were all gone. I monitored things for a few days and the whole place cleared up.
My take: The second hive was dying out due to SHB. All the bees were starving from no food stores, thats why the place was covered in dead/dying/lethargic bees. I guess the skylight was hungry confused bees. There was no hive there. I never imagined SHB could do so much damage.
At the end of the day I got a colony of bees and alot of knowledge. Thanks for everyones help!
